I talked to Tim Shepard (xplot's author) about this problem about a
year ago. The graphics hardware and X windows software on some
machines is "odd" (or at least not as he expected when he created the
program). The details probably aren't important (meaning that I
didn't understand his explanation!). Tim has a fix that he gives out
when people ask, but he hasn't officially "released" it yet. I have a
version of xplot here:

that contains his fix. I suspect that this will fix your problem.
